RetroDECK is a single application that works in a sandbox, that means that is not writing directly in your filesystem except for two folders: ~/retrodeck and the flatpak default folder ~/. And of course a big difference is RetroDeck is wrapped in a flatpak, while EmuDeck uses loose installs of the various emulators that can be run outside of EmuDeck. If you have a bunch of things set up that you don't want to lose, you could also open the retroarch. Make sure you uncheck that box and restart EmuDeck.
